When playing a course with Skytrak on home simulator, After a tee off - if I am hitting second shot from fairway (hopefully) - will I have to move the unit accordingly to have the laser on the ball? If so, does anyone find this an issue?

Not sure what you mean exactly. I use a mat that will hold a wooden tee, so when hitting driver I place the tee where the red dot shows up on the mat. For the second shot I just place the ball on the dot. You shouldn't have to move the Skytrak between shots. If hitting off the mat and don't like the spot on the mat I'm hitting from I just move the mat a bit.

You do not want to be moving the ball around that much when using SkyTrak. The "window" of where it will register shots is pretty small around that red laser dot. I've seen posts here and my own results show it may be as small as 3 or 4 inches around that dot.
Based on your question let me assume you have a rubber tee sticking out of your mat for tee shots and then you want to move the ball to a flat lie for subsequent shots?
I recommend getting something like Tomahawk tees that let you sit them directly on top of your flat hitting mat. This allows you to put the tee on top of the red laser for tee shots and then just move the tee for all your fairway shots.
Some folks have different turfs to simulate sand/tall rough/fairway. If that is your case then you probably want to search these forums where people built a sliding track for their launch monitor where you can move it forward/backward without losing your target line.

When I first bought my mat I included a bunch of the rubber tees that insert from underneath the mat. I realized the problem after I tee'd off for the first time then went to hit a second shot. I ended up getting some of the Rubber Winter Tee's off of Amazon which work well for me. I just removed the string holding them together and shaved down the bottom of 1 to make it sit lower on the mat.

I am trying to come up with a better solution for my set-up too. I have the FiberBuilt FlightDeck and have a section cut out of a 4' x 8' sheet of flooring with carpet and padding surrounding everything. There is an adjustable tee toward the front of the FlightDeck that I use when teeing off. When I hit off of the turf I have a very small area in front of the tee and have been hitting the carpet with my follow through. I am using the current end of the 4' x 8' as my 'trial and error' section and intend to get the other (unused) section figured out...hopefully...
