Does a ball being dirty/stained impact the ball flight on skytrak? Using several balls that have become very marked up from hitting into a net/screen and feel like ball flight is off

Shouldn’t affect ball flight, but might increase misreads and noreads. I almost would think it would help, just because I read some stuff somewhere that it was a good idea to put marks on the ball. Maybe I am crazy, but I swear I read that.

IMO use new balls, or clean them. These marks will prevent accurate spin readings, meaning you'll see bad ball flight, inaccurate carry distances, and more misreads and no reads. Basically the full suite of issues.
One of the basic trouble shooting steps for all issues is to use brand new balls with clear markings. Must be a reason for that. Titleist I recommend, as they have good clear asymmetrical markings which skytrak can easily pick up.
